"Prototype" è il primo di due giochi e permette all'utente di vestire i panni di Alex Mercer mentre lotta per fermare l'epidemia virale nota come BLACKLIGHT in tutta Manhattan. Alex è a sua volta infettato dal virus, che gli ha conferito abilità speciali e mutanti che si evolveranno nel tempo e lo aiuteranno a fermare il virus.
